I think this might be working as intended?
For encrusting jobs they'll choose whatever piece of furniture/item is closest. If you don't have a furniture stockpile to put things in, the item you just encrusted will stay on the workshop and thus be closest.

Can't imagine it working as intended for normal items. The way it always worked for me was that once an item was encrusted it was considered "done" and the Gem Setter would go off and grab another item to be encrusted. Might need to call up my 40d fortress when I get home to make sure this is something new, but again I can't imagine this being intended as it could seriously break trading, i.e. have tons of green glass gems and then set encrusting on repeat.

The way it worked in 40d was that they'd never encrust an item with the same material twice. So if you only had one gem type to encrust with, they'd go and get a new item each time, but if you have multiple gem types queued for encrusting, then it might make sense to do the same item over and over. You may be able to work around this by setting up appropriate stockpiles so that other dwarves will remove the items from the shop after they're encrusted.

However, if they'll encrust the an item several times with the same material, then that's definitely new and possibly a bug.

If that's the case then I have it wrong. I was setting up a string of different gems to be used in encrusting and didn't know that the "done" tag was only limited to whatever gem was used as opposed to simply being decorated.

I tested this and you have the right of it. I set up encrusting on furniture with a beryl and two emeralds. A leather bag found itself encrusted with the beryl and an emerald and then the gem setter went to grab another item for the second emerald.

Working as intended then.
