If you could please attach your game-save demonstrating this (copy pasted 'region' file in 'data' -> 'save' in the DF folder or enclose it in a ZIP after making a backup for you to continue playing), it would be a big help as besides from the description there isn't a method for attempting to recreate the issue.
A convenient place to upload is the dwarf fortress file depot (DFFD) but some people use their own download mirrors of choice.

I can confirm this. Invaders shot bolts at the animals on the roof (Z-level: +2) of my fort. Somehow some bolts ended on Z-level 0 inside the fort. |

I logged in to report this same issue. I have a save file where there's a perfectly fine bolt-moat for catching bolts from archery practise, but instead the bolts go right through the floor to sit in my stockpiles and workshops the level below that. All of this is underground. As you already have two save files for this, would a third help? |

I've been battling this glitch in several forts and as a temporary fix, at least in the case of training areas with bolt-catcher moats, is to have an untouched layer buffering below the moat, keeping the glitch from ignoring the ground. All in all this is super minor and you can make trillions of bone bolts with zero effort, so the moat is almost unnecessary. |

The body parts in workshops issue may or may not be the same, but I've had it in the past both from birds shot down onto workshops and bits scattered and stuck when killing reanimated skin. |

Things getting stuck in impassable workshop tiles is 0002197. Severed body parts falling through floors is new, and likely the same underlying cause as bolts falling through floors.

I can confirm this is still occurring in version 47.04, Archery ranges easily reproduce this with a channeled out tile with floors between the bottom and 1 z level bellow the channel under the archery targets.
Another way to reproduce this is to mine out the majority of the first -z level and have combat and hunting occur on the main z level map, body parts and arrows will start to appear -1z even if it didn't occur anywhere near the entrance to the -1 z level. |
